There really are a lot of ways to balance it.  You could also, if looking to obtain near light speeds, place into play a system wide infrastructure system with psychic characters.  As you explore and expand the psychic team members could be left at certain way points created a near light speed anchor system by establishing get links between each other.  Establishing something like this and having an experienced character with psychic abilities who can read the pathways between these characters, you could create a safer passage and lower the chance of significant risk to making the transition to warp speed.

I like the idea of Pirates setting traps, but thinking of Pirates makes me think of underhanded tactics.  Pirates might set a trap to draw you near a space anomaly that their shipping are protected against but yours isnt.  

I wouldn't see extra deminsional beings entering the picture unless we were using wormholes to bend time and space allowing for almost instantaneous travel between two points.  The only reason I say this is if warp speed is just travelling fast, then the ship would not be stepping out of phase with this dimension unless taking a path connecting to anomalies that are connected by space and time overlapping each other.

Imother only thing I would say with time travel is that going backwards requires theoretically at least a wormhole.  If we are not bending time and space and instead just accelerating a physical ship made out of matter to near light speed velocities ( no material object can surpass the speed of light) then we could slow down and speed up time, but there would be no way to reverse it.

So, you talk over the problems of near light speed travelling.The problem at your argumentation is that a hyperdrive doesn't works as a NearLightSpeed (NLS) Drive, cause normally a Hyperdrive work either over Time-Space Continuum distortion or as as Tachion drive or as a other complex method but a Hyperdrive never works with normal speed, which is the reason for reaching Faster Than Light (FTL) Speeds. So if you watch the ship in "normal" speed, the ship nearly doesn't move which results in no problems with time in the ship and out of the ship.

I think if the vessel is doing FTL jump or hyperspace jump.
It could hit some micro-astroid could pepper some armour
If it occur error to co-ordinates.it could jump into wrong way
And if engine is broken.it will stop driving or occur malfunctions to engine.completly disabled and adrift it.right?

Hyperspace as a rule is governed by gravitational pulls thus why if you look at any materials (starwars for example) if a big enough object is exercting enough gravity say a planatary system or a ship with a gravity projector is along the route it would by nature jerk you out of hyperspace causeing your ship a bunch of stress damage and possible destroying your hyperdrive so hyperspace routes need to be carefully mapped so as to not pass any natural gravitational fields but as a few odsticals add pirates with grav projectors or shifting lead commets who are big enough to exert their own gravity or even unknown planatary systems the list can go on and on...

Also hyperspace can be defined as a partial jump to above lightspeed or useing a gravitational sphere to bend space arround an object to make it faster instead of a full just to a higher speed the latter would work best for a gravity based anomally or pirate situation

I like the idea of planning routes to a destination, where each possible path has a different possible pitfall.

Perhaps choosing path A takes you through an asteroid field with xx% chance of sustaining damage.

Path B may have xx% chance of encountering hostiles.

Path C is the longest but safest route.

There could also be a random encounter chance of finding an uncharted area/planet on a given route and
youre prompted with the chance to explore it.

Our goal is to have it available on mobile devices as well. But the specifications will be given later, it's already certain that a small screen will probably not give a pleasant gaming experience.

I really like the idea of random events happening in hyperspace, and some of these suggestions are great. A few more/slightly different ideas:
  • Quantum Field Transmogrification: After passing through a hyperspace quark storm, all of one resource is converted to another resource
  • Timeline Collision: Your hyperspace lane intersected with one from an alternate timeline! A duplicate of one of your crew members is now on board (with a goatee, of course!)
  • Gravity Well: A miscalculation has brought you too close to a gravity well, forcing you to drop out of hyperspace. You now must deal with the nebula, star, planet, black hole, space-pirate-trap, etc. before you can continue on.
  • Hyperdrive Malfunction: The catalyzer on your hyperdrive's compression coil exploded! Until you can buy a new one, or have an engineer fix it, your speed is dramatically reduced.

You might check out the Firefly boardgame for some ideas. They have two decks of event cards for when you travel through space:
